All processed Sentinel-2 images have the acquisition time set at 01 JAN 2000 00:00:00.0000 how to fix this?

Could you provide more details ?
The only attribute that is set in Polymer output regarding the acquisition time is called 'sensing_time', and after checking it is set correctly.
